چکیده

Reconciliation methods aim at recovering macro evolutionary events and at localizing them in the species history, by observing discrepancies between gene family trees and species trees. In this article we introduce an Integer Linear Programming (ILP) approach for the NP-hard problem of computing a most parsimonious time-consistent reconciliation of a gene tree with a species tree when dating information on speciations is not available. The ILP formulation, which builds upon the DTL model, returns a most parsimonious reconciliation ranging over all possible datings of the nodes of the species tree. By studying its performance on plausible simulated data we conclude that the ILP approach is significantly faster than a brute force search through the space of all possible species tree datings. Although the ILP formulation is currently limited to small trees, we believe that it is an important proof-of-concept which opens the door to the possibility of developing an exact, parsimony based approach to dating species trees. ecceTERA: comprehensive gene tree-species tree reconciliation using parsimony

UNLABELLED : A gene tree-species tree reconciliation explains the evolution of a gene tree within the species tree given a model of gene-family evolution. We describe ecceTERA, a program that implements a generic parsimony reconciliation algorithm, which accounts for gene duplication, loss and transfer (DTL) as well as speciation, involving sampled and unsampled lineages, within undated, fully ...

Reconstructing protein and gene phylogenies by extending the framework of reconciliation

The architecture of eukaryotic coding genes allows the production of several different protein isoforms by genes. Current gene phylogeny reconstruction methods make use of a single protein product per gene, ignoring information on alternative protein isoforms. These methods often lead to inaccurate gene tree reconstructions that require to be corrected before being used in phylogenetic tree rec...

Reconciliation of Gene and Species Trees

The first part of the paper briefly overviews the problem of gene and species trees reconciliation with the focus on defining and algorithmic construction of the evolutionary scenario. Basic ideas are discussed for the aspects of mapping definitions, costs of the mapping and evolutionary scenario, imposing time scales on a scenario, incorporating horizontal gene transfers, binarization and reco...

Removing Noise from Gene Trees

Reconciliation is the commonly used method for inferring the evolutionary scenario for a gene family. It consists in “embedding” an inferred gene tree into a known species tree, revealing the evolution of the gene family by duplications and losses. The main complaint about reconciliation is that the inferred evolutionary scenario is strongly dependant on the considered gene tree, as few misplac...

Algorithms for Unrooted Gene Trees with Polytomies

Gene tree reconciliation is a method to reconcile gene trees that are confounded by complex histories of gene duplications with a provided species tree. The trees involved are required to be rooted and full binary. Reconciling gene trees allows not only to identify and study such histories for gene families, but is also the base for several higher level applications including the estimation of ...
